Repro steps
1. Install MonoDevelop with default settings - Mono 2.10.9 is installed with the product.
2. Install Mono MDK 3.0.1 on the same computer
3. Open Mono - check Preferences, .NET Runtimes
    Both show as available runtimes and 3.0.1 is shown as the default
4. Wait for an update to be pushed for MonoDevelop
5. Install update when prompted
6. Open Mono and check Preferences, .NET Runtimes

Both runtimes should be there

3.0.1 runtime has been removed from the system by the updater

By design, the updater only installs officially supported combinations of packages.

However, the fact that other Mono runtimes are removed by the installer is due to the Mono runtime packaging, so reassigning. It's a longstanding feature request that it should allow installing multiple major Mono versions side by side on Mac.
