I've found this bug here https://bugzilla.xamarin.com/show_bug.cgi?id=5162 but mine is a little bit different.
By default everything works fine and bindings like Ctrl+S or Ctrl+C works both with English or Russian keyboard layout. But after I switched layout a couple of times some of the bindings stop working. I still didn't manage to find the exact scenario when it happens: sometimes only one or two layout switches are enough to break them and sometimes it's about ten or more. And what's interesting it that some bindings still work. So I can't copy text with Ctrl+C but easily can paste it with Ctrl+V. Likewise, Ctrl+. works while Ctrl+, don't.
May be the problem is not related to layout switching but it's really annoying. If I recall it right, it is broken for the last 2-3 months.

It turned out that it's the problem with my local copy of Windows. I've tried to use 'lswitch' as a keyboard layout switcher to be able to swtich them with a CapsLock key but it's a bit buggy. Now I'm using 'keyla' and the bug has gone. Sorry for bothering.
