When serializing projects, MD loses the EnvironmentVariables from custom execution commands:

-        <Command type="Execute" command="../../../monodevelop/main/build/bin/MonoDevelop.exe --no-redirect">
-          <EnvironmentVariables>
-            <Variable name="MONODEVELOP_CONSOLE_LOG_LEVEL" value="All" />
-          </EnvironmentVariables>

Also it uses a strange double-nested CustomCommands element, maybe we can fix that too w/o breaking loading?
