For example, Microsoft.Azure.Mobile.Client cannot be installed via NuGet on Mac, but as suggested by some users in the forums one can add reference to its desktop binary and it works well.

I understand that this is not ideal and fully supported case, however when compiled (even with mmp argument --registrar:dynamic) and sent to the App Store it shouldn't result in the "Deprecated API Usage - Apple no longer accepts submissions of apps that use QuickTime or QTKit APIs." as those libraries have nothing to do with QuickTime and it is some problem in the linker or some other Xamarin component.

This bug is similar but it is not that case (I don't use full XM4.5 and the problem can't be fixed by mmp argument): https://bugzilla.xamarin.com/show_bug.cgi?id=52881

Please attach a full build log and/or example showing the issue.

There is insufficient information here to determine what is wrong (if anything).

After Chris answers in forums, the cause seem to be another, it is a duplicate of already existing bug.
