From that point, after stopping the app, MD crashes.

fixed in git master and 2.8.8-series branch

Jeff fixed this issue.

I can still make 2 breakpoints on a line, but that's the max I can make (and they revert to the correct line once the app stops). 

Additionally, I can't get MD to crash anymore from this issue, so besides the aesthetics of occasionally having two BPs on the same line the issue is resolved.
