The error which may be causing the font problem is:

Pango-Critical: No modules found:
No builtin or dynamically loaded modules were found.
PangoFc will not work correctly.
This probably means there was an error in the creation of:
  '/Library/Frameworks/Mono.framework/Versions/4.2.1/etc/pango/pango.modules'
You should create this file by running:
  pango-querymodules > '/Library/Frameworks/Mono.framework/Versions/4.2.1/etc/pango/pango.modules'

If you google search for "Pango-Critical: No modules found:" you can find other people who have fonts replaced with square boxes.

The stack trace is interesting since it looks like Xamarin Studio is using a 64 bit build of Mono.

Stack trace:
  at Pango.Layout.pango_layout_get_pixel_size (IntPtr , System.Int32& , System.Int32& ) [0x00000] in <filename unknown>:0
  at Pango.Layout.GetPixelSize (System.Int32& width, System.Int32& height) [0x00009] in /private/tmp/source-mono-mac-4.2.0-branch-64/bockbuild-mono-4.2.0-branch/profiles/mono-mac-xamarin/build-root/gtk-sharp-2.12.21/pango/generated/Layout.cs:239

Any mono errors on my Mac have the path starting with:

/private/tmp/source-mono-mac-4.2.0/bockbuild-mono-4.2.0-branch/

and not:

/private/tmp/source-mono-mac-4.2.0-branch-64/bockbuild-mono-4.2.0-branch/

Although this is on Yosemite not El Capitan, which is where the Xamarin Studio logs are from.

Maybe the preview 32/64 bit Mono package has been installed. Might be worth installing the officially supported 32 bit version of Mono.
