To repro: 

1) Either create a Visual Studio 2015 console project or create a console project in Xamarin Studio and edit the .csproj so the ToolsVersion is 14.0 instead of 4.0

<Project DefaultTargets="Build" ToolsVersion="14.0" xmlns="http://schemas.microsoft.com/developer/msbuild/2003">

2) In the status bar click the Run button.

Expected result:

The console app is built and run.

Actual result:

On the Mac:

Build failed.
System.InvalidOperationException: Runtime 'Mono 4.2.1' does not have MSBuild '4.0' ToolsVersion installed
  at MonoDevelop.Projects.Formats.MSBuild.MSBuildProjectService+<GetProjectBuilder>c__async5.MoveNext () [0x001c7] in /Volumes/SeagateMac/projects/monodevelop/main/src/core/MonoDevelop.Core/MonoDevelop.Projects.Formats.MSBuild/MSBuildProjectService.cs:879 

On Windows:

System.InvalidOperationException: Runtime 'MS.NET' does not have MSBuild '12.0' ToolsVersion installed


Xamarin Studio 5.9.5 on Windows will successfully build and run the console app.
Xamarin Studio 5.10 from the alpha channel will successfully build and run the console app.

Fixed in version 6.0.0.1832 (roslyn)

I have checked this issue with latest build of Roslyn XS i.e
XamarinStudio-6.0.0.1962_9c5ed5fe46df0b398ea03585d9a44b5fe23462c9 and now this issue is working fine. Console app build and run successfully.
