When debugging Xamarin.iOS application on the iOS Simulator, this error happens and the error message following,

Xamarin.iOS: Could not find the assembly '[Name of Application].exe' in the app. This is usually fixed by cleaning and rebuilding your project; if that doesn't work, please file a bug report: http://bugzilla.xamarin.com

this bug seemed fixed in the previous version but found it again in the new version of the alpha channel.

* Attach your complete version information (Xamarin Studio's About menu; click on "Show Details")
* Add "-vvvv" to the additional mtouch arguments in the project's iOS Build options, rebuild, and attach the build log.
* Attach a list of all the files in the final .app (in <project directory>/bin/Debug/iPhoneSimulator/*.app)
