1) Right click on a project and open the project options
2) Modify any setting
3) Click 'ok' to save the changes
4) MonoDevelop gives a prompt saying that some files have changed outside of monodevelop.

This should not happen, MonoDevelop should just save the change with no further prompting

It just happens to one property by the looks of it, that one is being tracked by 2885
