Steps to reproduce:
1. Have glib-sharp 2.12.10 installed (opensuse 11.4 in my case).
2. Build some mono-based software: it works.
3. Clone gtk-sharp master
4. configure it with the /usr prefix.
5. make && sudo make install
6. sudo make uninstall
7. Do step 2 again.

Expected results: it should still build.
Actual results:

error CS0006: Metadata file `/usr/lib/pkgconfig/../../lib/mono/gtk-sharp-2.0/glib-sharp.dll' could not be found

I can confirm this :
"make uninstall" runs this, which will remove all glib-sharp assemblies :
gacutil -u glib-sharp /package gtk-sharp-3.0

We'd need to do something like :
gacutil -u glib-sharp,Version= /package gtk-sharp-3.0

My pull request was merged in git master, so I'm marking this as FIXED.
