When building a project, MSBuild will automatically import a .user file living next to the project (ie foo.csproj.user, when building foo.csproj), where VS and other IDEs will store per-user settings that commonly aren't versioncontrolled.

this is handled by this import in Microsoft.Common.targets:

 <Import Project="$(MSBuildProjectFullPath).user" Condition="Exists('$(MSBuildProjectFullPath).user')"/>

Mono's version f the file is missing this import, and thus ignores .user files. i have confirmed that imply including this line at the top of the file, eg:

Project DefaultTargets="Build" InitialTargets="_ValidateEssentialProperties" xmlns="http://schemas.microsoft.com/developer/msbuild/2003">
 <Import Project="$(MSBuildProjectFullPath).user" Condition="Exists('$(MSBuildProjectFullPath).user')"/>  <!--this line is new -->

fix the problem.
